If you appear to be missing message in the web client interface, but you can find them in Outlook (using the email2 Toolbar for Outlook 2003/2007), make sure you are accessing the correct web client.
Because PENs are independent of one another, each has a separate web client interface. This means that you cannot access messages on PEN A using the web client interface for PEN B. This is where the email2 Toolbar really shines - the email2 Toolbar allows you to access all of your email2 messages (regardless of which PEN they are on) directly from your Outlook inbox.
If you need to check which PEN a message is on from Outlook, simply select the message and look in the "PEN" section of the delivery slip. For example, in the following screenshot, the PEN would be "email2 Private Email Network":

Then, make sure that the web client interface in which you are looking for your messages matches this PEN.
